Fridge is running, however not cooling as it should. Lower half seems cooler than upper. Freezer is also not keeping temp. Motherboard? easy fix or call in repair man? Appreciate direction.

You will want to check the freezer back wall for frost build up. If there is frost build up you will want to remove wall and do a continuity check of the defrost thermostat WR50X10068 and defrost heater WR51X10055. If either show no continuity then the part needs replaced. If they show good replace the evaporator thermistor WR55X10025 and Control board WR55X10942.
I have a GE refrigerator and every 14-20 days the evaporator is completely frozen and the fridge gets warm. is the defrost cycle on the fridge controlled by the main control board or is there a timer in the fridge that controls this? Also from the manual I see a evaporator thermostat is this just to deactivate the defrost cycle?

The defrost thermostat is used to terminate the defrost when it opens up. It also has to be closed in order to go through the defrost cycle. The things that you want to check are the defrost thermostat and defrost heater for continuity. If there is no continuity through either of theses components replace the failed component. If these check ok then you would want to replace the main control board and defrost thermistor.
